She hit a bogey-free 69 and capped off the day with a birdie at the 18th.
The tournament was played over just 54 holes after a heavy downpour wiped out Saturday's action.
Lee Jeong-eun tied for second place at seven-under.
Ko is one of three South Koreans to have captured an LPGA title this year.
And she also won the Volunteers of America Classic in July.
