Defender Kim Do-yeon's own goal in the first half put Nigeria on the road to victory early.
However, South Korea later had an equalizer ruled offside, before conceding a second.
South Korea still has a chance of grabbing one of the four extra qualifying spots for third place teams, but face a tough match next Monday against a strong Norway team.
